Don't worry about the collar. It'll be removed soon enough, as long as you don't stray too far from your objective when first confronted by the Brotherhood.

Then you are a part of it but you can blow up the Brotherhoods base by stealing the keys from all the higher ups.

How to make truce between the BOS and the NCR and then ally them with yes man?

You gotta complete the quests for both until your asked to eliminate one. Then you propose a truce. Then you meet with Crocker and convince McNamara to agree to truce. Then go back to Crocker. You then complete a quest and then continue with yes mans quest line.

Go to Trading Post 188 and find a girl with a hood. If she is your companion, she will allow you to enter without a bomb collar.
